Rick,
 
I would think an RS-232 interface OR a four pin header compatible with the  
acroname brainstem (a $11 mini board with 232 level translator and .100 4 pin  
connector on one end and DB-9 on other) would be nice.

I have built several of Dale's AT Mega boards (now out of production) and  on 
almost every one I have wired a 4 pin header for the acroname brain  stem 
gizmo.
 
Now, I don't know how well that would fit into your design.
 
if you do install a level translator and DB-9, then maybe still a header  
with RX,TX,GND and +5 to feed an external TTL gizmo such as LCD panel or simple  
Terminal -- LCD with some buttons ....
 
Also, I would vote for some LEDs on some of the pins -- at least as an  
option, e.g. you solder in the LEDs and resistors .. if you want them -- without  
using the proto area..
 
Maybe some buttons... 
OR button LED combos sharing I/O pin....
 
Just my two cents.
I will stay out of your design.
I hope none of this was in your list! Too lazy to go back  and check.
